10.'''"A Haunting In Coolsville"- '''Fred's dad is being attacked in his home by an unknown shadowy figure, and the gang has to get to the bottom of the mystery. The gang discovers a second puzzle piece that the mayor is hiding, and finds that the person responsible for the attacks on the Mayor is Pericles, the mascot and parrot of the original Mystery Incorporated. When asked about the mayor's puzzle piece, Pericles states that the mayor stole it from him a long time ago. Fred Sr. denies this claim by arguing that when Pericles was arrested some time ago, he confiscated the second puzzle piece for safe keeping since he was a young city councilman at the time. Velma later learns that Pericles was implicated some time ago for the disappearance of the original Mystery Incorporated although Pericles would deny it. In the meantime during the investigation, Fred reveals to Daphne his obsession with traps is due to the fact that he lost his mother some time ago and doesn't want to loose anymore people in his life. Daphne reassures Fred that she will never loose him and they make love only after the mystery has been solved. Regardless, Fred still hasn't told Daphne what he overheard from his father the other night and Daphne still hasn't told Fred her suspicions about Fred Sr. framing Bartly Blake for fraud and embezzlement. In flashbacks in New York City, Daphne had a loving relationship with her father Bartly. During a July 4th party thrown by Daphne, which her father helped pay for, the FBI arrives and becomes ruthless to arrest Bartly in front of his daughter. The government then seizes all of Blake's assets. Despite Bartly and Delilah Blake reassuring Daphne that Bartly is innocent, Nan decides to take Daphne with her to Coolsville to her mansion there, which is still listed under her name rather than the penthouse in Miami. Using his phone call Bartly pleads for his wife and daughters to not loose hope since he is indeed innocent.

Just as Mystery Inc. started to investigate, Dead Justice showed up giving them a deathly threat. He then showed up at the Night Ranger's home, who was the prime suspect, and attacked the gang and Sheriff Stone, before being saved by the Night Ranger, himself. Dead Justice then retreated on his horse. Mayor Jones views this as an opportunity to save money which is why he decides to cut funding towards Stone's salary despite the gang's objections. However, Mystery Inc. and the reluctant Sheriff Stone were able to capture Dead Justice, exposing Bucky for who he really was. He used Sheriff Stone's own hero worship of Will Williamson, the real Dead Justice, to guilt him into quitting the position of Sheriff because he applied for the position dozens of times, but was rejected for constantly getting an "F". He gave him self away by drawing the same designs of the bullets he shot out on his exam papers. The gang eventually captures Dead Justice and solves the mystery. Fred asks his dad if he is proud of him for solving the mystery, but Mayor Jones answers no. 12.'''"All Fear The Freak"-'''After waiting for their parents to sleep, the gang heads to City Hall to investigate Fred Sr. for proof that he framed Bartley by fabricating the accounting books. Ultimately though, they are attacked by "The Freak of Crystal Cove", the person responsible for making the original Mystery Inc team disappear. During the investigation, Fred becomes shocked when he realizes that the pictures of his mother are just cut outs from an old magazine. Eventually, the gang decides to retrace the steps of the original Mystery Inc by heading to the old Spanish church. They encounter Professor Pericles, who steals the pieces of the Planispheric Disk. In the end the mystery is solved where the Freak of Crystal Cove is revealed to be Rick Owens, one of the original members of Mystery Inc. ''For years, a young Owens and Pericles heard about a haunted treasure which is why they went to Crystal Cove to investigate, reluctantly meeting Brad, Judy, and Cassidy. Without their friends' knowledge, Pericles had Rick dress as the Freak of Crystal Cove to search for the treasure. The Freak managed to blackmail Brad, Judy, and Cassidy by fabricating documents implicating their parents in various crimes, prompting Brad, Judy, and Cassidy to leave Coolsville while handing Rick and Pericles a piece of the disc. ''Rick also explains that he and Pericles tried once more: ''years later,'' ''Brad and Judy returned to Crystal Cove after giving birth to a boy. The Freak attacked their home when Owens discovered Brad was looking into the haunted treasure. Afterwards, they gave their son to Mayor Jones. ''Fred is shocked by this and goes to confront Mayor Jones to confirm.Mayor Jones then feigned a heart attack. Once his son left to call 911, Fred, Sr. ran to his study where he scribbled down a quick letter of apology and shot himself. The note only read: "I am sorry". Fred leaves to go look for his real parents.

Episodes

1."Pilot"-In Coolsville, Ohio, a gang is about to do a job on a house led by a man named Colton Rogers. Colton is annoyed with how cowardly Scooby is and how annoying Scrappy is despite Scrappy being headstrong and always wanting to face off in a fight against problems towards the gang. On the way back, Scooby is accidentally left behind. Seeking shelter from a thunderstorm, he comes across a graveyard where he witnesses two ghosts rise from their graves. Scooby panics and runs away, ending up in the bedroom of Norville "Shaggy" Rogers, a clumsy and geeky outcast. The two quickly bond and Shaggy adopts Scooby. Later, Shaggy tries to smuggle Scooby onto the school bus, but a fight breaks out which causes the bus to crash into a flagpole, which falls on Vice Principal Grimes' car, smashing its windshield. Because of the fight on the bus and the damage to Grimes' car, Shaggy is sent to the library for detention, along with three others: Fred Jones, the quarterback of the football team; Velma Dinkley, a science nerd; and Daphne Blake, a wealthy student from New York City. They bond somewhat over a shared interest in mysteries, but quickly get on each other's nerves. Two ghosts suddenly appear and chase them to the gym where a pep rally is taking place. A third ghost, The Specter appears, causing the lights in the building to flicker. He starts telling everyone to leave. The stamp-collecting Principal Deedle decides to close the school, but Vice Principal Grimes deems it a prank and suspends the quartet as he refuses to believe that there are ghosts in the school. The gang then follows Scooby to the graveyard, where he saw the ghosts, to clear their names. At the graveyard, two suspicious graves (Prudence Prufrock and Ezekial Gallows) are found and Velma makes a rubbing of them. The next day, the kids meet up in Shaggy's basemant. Velma tells them about how the two graves were the founding faculty of the old school, which was wiped out in the Coolsville flood just before 1900. They decide to go looking for clues at the school that night. Once they arrive, Velma finds a sticky fluid beneath where the third ghost appeared. The ghosts of Ezekial and Prudence then posses two football mannequins and attack the group, who split up and are chased by the ghosts. Fred discovers another clue, the gymnastics harness, which would allow the specter to 'fly'. During the chase, Shaggy and Scooby are locked in the school's freezer, but the rest of the gang escapes as the school blow up, leaving Shaggy and Scooby's faiths unknown.

2."The Mystery Begins"-Velma, Freddy and Daphne return when they realize Scooby and Shaggy are gone. Grimes discovers the two in the freezer, along with a lot of damage caused to the school by the ghosts. Grimes is infuriated and expells the gang and threatens to press trespassing charges. Although the gang is expelled, Velma reveals the liquid they found can be used to make a smokescreen like the third ghost had used. Shaggy would later tell them about two possible suspects, Otis and the librarian. The gang comes back later in the school day wearing disguises to spy on the suspects. Fred and Daphne find out that Otis just wants to be a dance star. Velma not only finds out that the librarian got a transfer, but that Vice Principal Grimes checked out a book on raising the dead. The gang decides to go to Grimes' house, but they do not have a car or licenses to drive all the way to Coolsville Mountain where he lives. They take Daphne's gardener's old van, after Shaggy reveals he was held back and has his license (albeit he proves to be a still poor driver). Searching at night at Grimes' house, they find information about a time capsule in the book on raising the dead. The ghosts further attack, and the teens are knocked out by the Specter. They awake back at the school, where the Specter has blown a hole in the floor of the gym that leads directly into the old school (which was buried in the flood). The Specter, keeping Scooby and Grimes as prisoners, forces the gang to search underground for the time capsule. The gang goes down into the old school, but trick the Specter into coming down to carry the capsule out of the hole. Unfortunately, their plan backfires when they try to lock him up in a flooded room. The Specter steals back the capsule, but unleashes Ezekial and Prudence on them. As he looks for a spell to get rid of the ghosts, Shaggy accidentally releases more ghosts onto the town. Meanwhile, Scooby breaks free of his bonds. Shaggy eventually manages to banish the ghosts (who were not in control of their actions), and Scooby arrives jut in time to tie up the Specter. But when the gang unmasks the Specter, he turns out to be... Principle Deedle. He had wanted a rare misprinted stamp buried in the time capsule. After the exposed Deedle is fired from his job and is sent to prison for his actions, the gang is publicly congratulated by Grimes, who has re-enrolled them into Coolsville High. Grimes also apologizes to the gang for accusing them. Just as the gang begins digging to bury the Coolsville Academy time capsule, Shaggy accidentally throws his shovel onto Grimes’ car, once again smashing its windsheild. Instead of giving him another detention, Grimes forgives Shaggy. With the mystery over, there is nothing to bind the friends together anymore and they start to go their separate ways. Just then, Velma comes back and informs them of some "strange goings-on at the museum." They now set off to solve another mystery along with Scooby-Doo!

3."Beware of the Beast From Below"-Fred Jones Sr., Rachel Rogers, Nan Blake, Angie Dinkley, and Dale Dinkley become concerned about the"mystery" phase that their teens are going through right after Sheriff Bronson Stone arrests them for solving another mystery only for Fred Sr. to use his connections as mayor to get the charges dropped against them. A slime mutant that lives underneath Coolsville is cocooning anyone who gets in its way. Despite being warned not to continue investigating by their parents and authority figures, the gang attempts to solve the mystery. Meanwhile, Velma is trying to get Shaggy to be more intimate in their secret relationship. Daphne also keeps hinting her romantic feelings towards Fred who is oblivious to almost everything apart from solving mysteries and building traps. The Slime Mutant lurked below Crystal Cove and attacked people underground. After a confrontation with it underground, Mystery Incorporated eventually caught it, taking off its mask to reveal Prof. Emmanuel Raffalo underneath. Their teacher was using passageways from Fruitmeir's to the sewer system to steal from the Crystal Cove Bank. During the investigation, Daphne locates a locket shaped similar to a magnifying class. Fred Sr. seems to recognize it and gets angry at Daphne for finding it. After solving the mystery the gang comes into contact with a mysterious man who refers to himself as "Mr. E" and remarks that they have uncovered "a truth that should have remained hidden" and that "the real mystery has just begun".

4. "Survive The Night"-Mr. E sends the gang to investigate the 75-year-old disappearance of the Darrow family and their mansion, they find themselves trapped in the underground Darrow Mansion, which has many booby-traps. What they do not know is that they are not alone inside the Darrow Mansion, and that someone is trying to kill them, in order to protect something which the original Mystery Incorporated was looking for. When the gang discovered a way down to the mansion, Danny Darrow (Danny Devito), a survivor of the Darrow family mistakes the gang for the original Mystery Incorporated (Brad Chiles, Judy Reeves, Rick Owens, Cassidy Williams, and Pericles) as he believed Fred Jr. to be Brad and Daphne to be Judy, and he tried to trap and kill them. They manage to escape, and eventually Darrow realizes they were not who he thought they were. Darrow honorably them the puzzle piece and lets them escape, just as the ground around the mansion begins collapsing again, leaving his fate ambiguous. In the end, the gang solves the mystery and they collect a strange puzzle piece, which they believe might be cursed and that is essentially one of the key elements of that mystery, vowing to find out what exactly is the story behind it. The gang also wonders what to consider of Mr. E as Mr. E nearly cost them their lives by making a crazy old hermit target them. The gang is unaware of this, but Fred Sr. is seen watching them leave the Darrow mansion and is largely upset by all this.

5,"Revenge of The Man Crab"-Dylan and Brenda are on Crystal Cove State Beach to prepare volleyball courts for an upcoming tournament sponsored by the Trickell's Trickquid beverage company. The two are arguing because Dylan wants to ensure everything is correctly set up while Brenda wants to leave early. Suddenly, a giant crab-like beast appears, grabbing Brenda and pulling her beneath the sand as she scream about a "Man-Crab." At first, Dylan thinks it's a joke or ploy to get him to leave early, but he grows concerned when Brenda doesn't come back out of the sand. The Man-Crab bursts out of the sand again and hovers over a terrified Dylan. The gang arrive at the tournament and are acknowledged by Angel Dynamite, who is broadcasting live from the event. They also see the costumed Trickell's Trickquid mascot, marketing the company's signature "non-fat liquid diet no calorie gluten-free moisture supplement." Shaggy and Scooby-Doo state they want "real food" and go to get clam cones from Skipper Shelton's Clam Cabin. Velma ignores Shaggy's advice and asks Skipper Shelton about his missing nose, which causes Shelton to rant about a clam that attacked him. When Shaggy tries to order, Velma pressures him about his diet and tells him to cut down on junk food. Shaggy - trying to please Velma - backs out of his clam cone order, baffling Scooby. Fred suggests that he and Daphne get clam cones, but she reminds him about her severe seafood allergies. Fred asks Skipper Shelton why his restaurant has moved and Shelton angrily states that Fred Sr. forced him to relocate the Clam Cabin from its regular spot every time there is an event on the beach. As the tournament begins, Velma tries to sit with Shaggy but is thwarted by Scooby, who sits down between them. Daphne sits with Fred and is upset by his apparent fixation on the women in the tournament until Fred, still clueless to Daphne’s interest in him, explains that he’s interested in the volleyball net and how great it would be in a trap. Suddenly, a massive crab arm rises out of the sand, catching and popping the volleyball. The rest of the Man-Crab rises from the sand soon after, chasing the players and destroying the court. Spectators flee as the Man-Crab moves towards the stands and chases the gang and a nearby group of children. After being sent airborne by one of the Man-Crab’s attacks, the gang and children are saved by some of the tournament players using a piece of Volleyball net. Angel tries to stop the monster by throwing sharpened CDs at it, but the creature ricochets them back towards Angel and attacks her booth. The Man-Crab grabs a female player and drags her through the sand. Chased by the gang, Man-Crab takes the player into a tent where they both disappear. Fred Sr. wants to keep the tournament open despite the dangers and is delighted when Sheriff Bronson Stone states that he can't handle the man-crab and that the games should continue. Fred begins to slowly realize how selfish his father truly is. The gang decide to make their own investigation and quickly find a locker bearing the name Skipper Shelton, which is spilling sand. Realizing that Shelton was not around during the Man-Crab attack and his frustration about being forced to move his restaurant would give him a motive, the gang begin to suspect him. Daphne suggests that Fred set a trap, though Fred doesn’t pay attention to her and announces moments later that he’s decided to set a trap. He asks her about her experience playing volleyball and Daphne downplays her skill, remembering how bad of a player she is. Excited, Fred reveals that she’ll be the perfect bait. Shaggy and Scooby are given lookout duty while Fred works on his trap. Shaggy struggles with trying to please Velma in his change of diet, which arouses suspicion from Scooby. Fred unveils his simple plan: Daphne will lure the Man-Crab across a spring loaded door buried in the sand.  Once released, the door will launch out of the sand and seal the Man-Crab into a large metal pot. Velma goes to get Daphne and finds that she has changed into a bikini. Daphne, desperate to attract Fred’s attention, asks Velma to rub sun tanning oil on her back because, "Fred likes shiny things." Velma takes the opportunity to ask Daphne for relationship advice, but Daphne reacts thinking that one of her sisters told Velma about her interest in Fred. After Daphne realizes that Velma doesn't know anything about that, she calms down.  Getting back to her original question, Velma asks whether boys like to be told what to do. Replying that they do, Daphne recounts stories about her parents. While they talk, the Man-Crab sneaks up and knocks Velma into the Mystery Machine while Daphne’s back is turned. After the Man-Crab uses the tube of oil to drench Daphne, she turns around and screams for help. Meanwhile, Shaggy finds it hard to avoid the Clam Cabin. When Scooby offers to keep it a secret, Shaggy runs to get a clam cone but accidentally triggers Fred’s trap, sealing himself in the pot. Daphne runs to Fred’s trap as planned but finds it already sprung. With nowhere else to run, she is pulled into the sand by the Man-Crab. Horrified, Fred starts digging furiously in the sand where he last saw her. Velma tries to calm him down, but Fred continues digging while talking manically about not knowing what to do. That night at K-Ghoul, Fred kneels on the floor and continues his digging motions. Velma explains to Angel that he hasn’t stopped since Daphne disappeared and has torn up the carpet in the back of the Mystery Machine. Shaggy blames himself for Daphne’s capture, stating that it wouldn't have happened had he never tried to be healthy. Scooby delivers giant platters of food to Shaggy, who is eating to drown his sorrows. Fred briefly stops digging to ask why someone hasn’t made a plan. Reminded by Velma that he is the one who makes the plans, he calls out "What's wrong with me!?" and immediately returns to digging. The station’s doorbell rings and Scooby finds a letter from Mr. E on the doorstep, containing an old torn up newspaper article about four kids who disappeared in the Crystal Cove Caves and a brief 8-Track tape message suggesting they investigate it. Fred, still out of sorts, tries to play the tape on a record player. Angel urgently asks to see the torn newspaper piece, but denies any knowledge of the incident after seeing it. Velma, Shaggy, Scooby, and Fred go to Crystal Cove Library to look for more information about the four kids who vanished in the caves. Fred continues to nervously chatter, pointing out irrelevant things and relating them to Daphne. Velma uses a computer station to pull up newspaper articles about Trickell's Trickquid, Skipper Shelton, and the missing kids. Realizing that the caves run under the beach where the volleyball tournament is being played, they go to the caves to investigate. Shaggy spots an enormous wooden stairwell leading to a trapdoor in the roof of the cavern. Velma notes that an actual crab monster wouldn't need a stairwell to navigate the caves. After Fred interrupts to talk about Daphne again, he hears Daphne call out to him.  Hearing her voice, Fred continues to say whatever pops into his mind about Daphne, which include near professions of love.  Following her voice, the gang find a cage with Brenda, Dylan, Daphne and the volleyball player. Fred quickly returns to normal after locating Daphne.  After everyone is set free, the Man-Crab arrives and a wild chase ensues. With the Man-Crab right behind them, Shaggy and Scooby frantically climb the wooden stairwell and go through the trap door.  Finding themselves in the middle of the beach volleyball courts and still being chased by the Man-Crab, they race towards Fred's original trap and successfully set it off to catch the monster. Fred, Daphne, and Velma arrive at the trap with Sheriff Stone and his deputies. Shaggy amazes Velma by revealing that he and Scooby found their way out of the cave and back to the trap using the smell of the Clam Cabin. Fred goes to unmask the Man-Crab believing it's Skipper Shelton, but he suddenly arrives on the scene. Velma surprises everyone by reaching into the suit and pulling out Bud Shelton, the man dressed as the Trickell's Trickquid mascot. Velma explains that she knew it couldn’t have been a real crab, since Daphne never had an allergic reaction around it. Additionally, she states that she recognized Bud from a photo in the newspaper article about Trickell's Triquid they found at the library. Bud reveals that Trickell's Trickquid was his creation and that he terrorized the tournament to take revenge on Peter Trickell for taking credit for it. He planned to deflect the blame by storing the Man-Crab disguise in a locker made to look like it was Skipper Shelton's. Daphne asks Bud why he didn’t simply get a lawyer and sue and he replies that lawyers take too long. The gang hang out in the K-Ghoul lounge while Angel works in the broadcast booth. Velma sits with Shaggy and Scooby, clearly displeased as they messily feast on a massive platter of waffles. Daphne approaches Fred and says that Velma told her that her disappearance bothered him. After she tells him that she appreciates it, Fred nervously downplays his behavior, stating that he’s glad it won't mess up their friendship and that he "will never have feelings again." Believing that Fred likely reciprocates her feelings, Daphne keeps smiling and knowingly says "we'll see." Daphne then asks Velma if she missed anything else while she was gone, prompting Velma to show her the newspaper clipping from Mr. E. Seeing the paper clipping, Daphne gasps and pulls out the locket she found in the caves, putting them side-by-side: the two kids in the locket photo are two of the kids that disappeared. Intrigued at the connection, Velma announces that they’ve got another mystery to solve. Unknown to the gang, Angel listens in on their conversation through the station’s soundboard and appears concerned by their attention turning to the story of the missing kids.

6. "Valentine's Day"-On Valentine's Day, the gang investigate some mysterious disappearances of teenagers on Lovers Lane, while Shaggy learns that his mother has been dating J.G Chasez, a pop musician. Sheriff Bronson Stone holds the gang accountable for the kidnappings when a witness identifies them. Fred Sr. becomes enraged to learn Fred has been arrested which is why he flies to Washington D.C. to try to find legal aid for his son. Nan Blake learns that her husband has been conducting shady dealings with Rogers, where Bartly asked Colton to use his gang to terrorize Lover's Lane to devalue the property so Blake Industries can buy it cheap. Bartly is still managing his financial empire behind bars which is why he sends Nan a purse containing money to pay Colton. Colton still wants more money but Nan argues that this is all her husband can afford. Colton then tries to intimidate Nan into paying him by sending a box containing a viper to her and Nan gets the family butler to dispose of it. District Attorney Janet Nettles interviews them and reluctantly decides that the gang is being sincere which is why she convinces Bronson to give them a chance to catch the actual culprits with Fred and Daphne posing as a couple which awkwardly leads to the two of them having feelings for each other. The culprit is then revealed to be Chasez, he formed the gang's evil impersonators (Chasez dressed up in an "evil" Scooby-Doo mask and costume) and went around Coolsville framing them because he was outraged about how much time Rachel was spending with Shaggy. Later, after the police and the Mystery Gang went to his cabin to find the missing teenagers, J.C was quickly attacked by the mob of teens who recognized him, with Rachel in vain trying to protect him. One of the teens ripped off a piece of his shirt and hair, much to his discomfort, to which the police got him into a police car for protection. Rachel is left touched by Chasez's motive to this. Later Colton confronts Rachel and Rachel warns Colton to leave their son alone or she will call the Sheriff since Rachel doesn't want Shaggy involved in Colton's gang life.

7."The Legend of Alice May"-A black limousine pulls up to a house where Randy is ready to go to prom. To his annoyance, his mother takes pictures of him before he gets in the limo.  After they drive away, he hands a bouquet of flowers to his date and she thanks him for taking her to the prom.  The girl becomes flirtatious and asks if he “is the one.”  Confused, he looks at her as she removes her face like a mask, revealing a terrifying Ghost Girl.  After demanding that Randy be her boyfriend forever, he screams as the limousine drives down the road and out of view. While watching a  movie, Scooby and Shaggy become excited about the upcoming annual Van Ghoul-athon but Velma sarcastically feigns excitement.  When Scooby goes to the kitchen, Shaggy asks Velma why she’s not interested in the movie marathon.  Velma points out that Van Ghoul-athon and prom both occur on their one month anniversary.  Shaggy grows nervous upon hearing her plan: they will officially come out as a couple at prom and celebrate by watching the marathon... without Scooby. At school, Daphne drops hints to Fred about going to prom but he remains oblivious. Fred stops to help a new transfer student named Alice May (Emma Stone) and she quickly displays an interest in him, which irritates Daphne.  Later at a meeting about prom, Daphne grows even more jealous: Fred comes in with Alice, who states that he has been showing her around. Mayor Jones and Sheriff Stone speak about reports of a Ghost Girl whose prom dates vanish, advising students to avoid phantom limousines.  After Fred offers Alice a lift, Daphne becomes angry with him, but he remains unfazed. That night in the school library, Daphne struggles to research the four missing kids from the Coolsville cave. With vandalized clues spread out across the table, including books, maps, and newspapers with pages cut up or torn out, Daphne realizes that someone has gone to great lengths to hinder any investigation of the case.  Suddenly, the lights go out.  After saying that she is still there and receiving no response, Daphne uses cell phone flashlight to find a light switch but it doesn't work.  Someone runs past her in the dark, causing her to drop her phone.  Daphne follows the person but is almost crushed by a falling bookcase.  She then searches the girls’ locker room after hearing someone inside.  Daphne finds nothing, but briefly sees the reflection of a ghoulish figure in the mirror. Spinning around only reveals Alice, who says that she came to use the shower since the water hasn't been turned on at her new house yet. Suspicious, Daphne pretends to leave and hides around a nearby corner.  Moments later, she sees Alice leave the locker room and use a key to enter the school basement. The next day at school, Daphne tries to convince the gang that Alice is up to no good.  Fred defends her and implies that he is interested in her.  This upsets Daphne and Fred awkwardly leaves. Velma alerts the rest of the gang to a long history of Ghost Girl attacks.  The gang, minus Fred, try to go to Alice's house but are unnerved when her address takes them to the Coolsville graveyard  After splitting up to look for clues, Velma asks Shaggy about prom. He misinterprets her to mean that she would be fine not going to prom, and she kicks over several gravestones in a fit of rage.  She calms down when he assures her that he wants to go to prom.  As Daphne and Scooby search in another part of the cemetery, they are ambushed and chased by the Ghost Girl.  Reuniting with Shaggy and Velma, they all hide in a building that turns out to be a mausoleum for the the deceased Deacon Carswell, the bank president behind The Creeper. Their search for clues reveals a backpack, parts of The Creeper costume, and a portion of a student transfer slip.  A knock on the door frightens the group, but they are relieved when Fred enters.  Daphne believes that the clues prove her suspicions and again warns Fred about Alice, however Velma, Shaggy, and Scooby are reluctant to agree without more evidence.  Daphne becomes distraught when Fred reveals that he is going to the prom with Alice. On prom night, the members of the gang all get ready.  Nan Blake tries to cheer up a heartbroken Daphne.  Though confused by Delilah’s war story pep talk, Daphne becomes determined to stop Fred going out with Alice.  Later, Fred steps out the front door of his house and is immediately tackled by Daphne.  She pleads with him to go with her instead of Alice as a black limousine pulls up.  Fred decides he can’t disappoint a friend and starts to tell Alice he can’t go with her.  Before he can finish, the limo speeds off and Alice swears revenge on him.  Meanwhile, Shaggy tells Scooby that he needs to go to the store for more food as a cover story for being gone during part of the Van Ghoul-athon.  Changing into his tuxedo in the bushes, he and Velma hurry into a waiting limousine.  Scooby sees the limousine and assumes that Shaggy was taken by the Ghost Girl and chases the vehicle. Scooby loses track of Shaggy's limo in the school parking lot, but finds the actual Ghost Girl limo and assumes that Shaggy is already gone.  He then warns Fred and Daphne in the gym right before the Ghost Girl attacks.  Students flee as Shaggy and Velma arrive. Scooby is relieved to see Shaggy, but doesn’t understand what he’s doing there.  Daphne breaks into Alice’s locker to get her key, allowing the gang to hide in the basement.  Velma finds the backpack from the Carswell crypt, now containing Alice’s clothes and more parts of the Creeper costume.  Concluding that the Ghost Girl isn’t real, Fred devises a trap with himself as the bait.  The Ghost Girl returns to the gym and finds Fred waiting for a dance; when she tries to attack him, the gang easily trap her.  Mayor Jones and Sheriff Stone arrive and the gang reveal the Ghost Girl to be Alice.  She confesses that she is Deacon Carswell’s daughter and wanted revenge on the original Mystery Incorporated, basing her costume on her father's and kidnapping Randy to get the Ghost Girl legend back in the news.As Alice is taken away by the sheriff, Scooby is upset at Shaggy for ditching him for prom while Velma is frustrated at the way her dream night went.  Daphne did enjoy an evening with Fred, but remains disappointed that he is clueless about their relationship.  Heading to the Mystery Machine, Daphne finds that the sheriff forgot Alice’s backpack; an old high school yearbook falls out when she picks it up.  The gang gather around as Fred points out a bookmarked page that reveals the identities of the missing kids  The yearbook also reveals that they were the members of a mystery solving club called Mystery Incorporated, not unlike Scooby and the gang.Later that night, Alice is bailed out of jail by Fred Jones Sr. Alice confirms that everything went according to plan: the gang have the yearbook and she'll be gone before anyone finds out that Deacon Carswell has no daughter.  Alice says that the yearbook was well hidden and asks Fred Sr. to tell her why such an elaborate plan was used to secretly find a yearbook, only to give it away immediately. Fred Sr. tells her that she was paid for a job and hasn’t earned any explanation aside from the fact that Mr. E believes the gang must investigate the unsolved disappearance of four youths. Alice’s limousine drives off as Fred Sr. looks on.

8."Menace of the Manticore"-After Fred Sr. purchases a haunted temple off the internet, Coolsville only theme park, Creepy Spooky Terror Land, is besieged by a Manticore. Fred Sr. and the Sheriff reluctantly turn to Fred Jr. and the rest of the gang for help. In the meantime, Nan discovers that Bartly has assigned Colton Rogers and the Bikers to sabotage anything related to Fred Sr. Fred aggressively enters the Bogey Bikers' bar and gets attacked by them until Colton orders his gang to spare him. Fred then angrily recognizes Colton as Shaggy's father and realizes that Shaggy's father is a gang leader as well as the fact that Scooby was part of the bikers gang before Colton kicked him out for being "a pathetic excuse for a dog". Shaggy, Daphne, and Velma are invited to attend the baby shower of Daphne's sister Delilah Blake at the Blake Mansion. Fred Jr. arrives to the shower and angrily reveals to everyone that Shaggy's father is the leader of the Bogey Bikers and that Scooby Doo was a part of that gang. Nan starts to feel guilty for Bartley's actions. Velma and Daphne chastise Fred for embarrassing Shaggy and Scooby like that. Eventually the gang discover that Colton Rogers isn't the one behind the attacks made by Manticore, the daughter of the previous owner of the haunted temple is, Marcie Fleach, better kown as "Hot Dog Water", whose nickname emerged from smelling like recycled water used to cook hot dogs. Shaggy and Scooby quit the gang in anger at Fred for embarrassing them like that while Scooby is ashamed of his past and while Shaggy is disgusted by his father's actions.

9."The Shrieking Madness"-Following the fall out between Fred as well as Shaggy and Scooby, everyone decides to move on with their lives by taking a weekend to check out Darrow University, where Fred Sr. wants his son to meet his old fraternity group. In the meantime, Daphne becomes suspicious when she realizes that Fred Sr. has been making payments to Bartly in the past but stopped once Bartley got incarcerated by the FBI. Daphne believes that Fred's father may have framed her father for embezzlement but doesn't know how to approach Fred about his delicately. The gang's plans are delayed when the campus is terrorized by a mysterious creature known as Char Gar Gothakon, whose screams can destroy anything in its path. With the help of Professor Harlan Ellison and Professor H.P. Hatecraft, they manage to find out why the creature is after Professor Hatecraft. The culprit turns out to be Howard E. Roberts, a student at the university. Howard is an obsessive fan of H.P. Hatecraft's who believes his books to be true. He was driven by his idolization to undermine and terrorize Hatecraft's rivals and critics, like Harlan Ellison, and then ultimately turn on Hatecraft himself when Hatecraft admitted his books were made up rather than inspired by extra-dimensional beings When H.P. Hatecraft held an assemble to denounce the existence of Char Gar Gothakon following the recurring attacks, the assembly is crashed by Char Gar Gothakon. He captures H.P. Hatecraft and is about to throw him off the roof of Hatecraft's mansion. Fred, Velma, and Daphne created a diversion on the Gothakon, while Shaggy and Scooby jumped on Gothakon. Char Gar Gothakon screamed for help when he almost fell off the building when H.P. Hatecraft rescued him. Char Gar Gothakon was about to make another sonic boom, until Fred gagged him and Velma unmasked him to be Howard E. Roberts. Roberts couldn't stand the nonsense toward H.P. Hatecraft, so he created the Char Gar Gothakon to support Hatecraft. But when Hatecraft denounced Char Gar Gothakon, Howard became Char Gar Gothakon to dispose of him. He also stated that it might not have been wise to glue live octopus tentacles to the mask which explains the smell in the bag that was found. Howard would have gotten away with it "if it weren't for the meddling kids." Howard was arrested by the campus police. Fred reconciles with Shaggy and Scooby by admitting that he had no right to take out Colton's actions on them, which Shaggy and Scooby accept. Ultimately, Fred gets into a heated debate with Daphne when Daphne accuses his father of setting up her father. Fred later returns home where he accidentally overhears Fred Sr. admitting to someone that he should have sent Daphne's mother to prison rather than Daphne's father.

10."A Haunting In Coolsville"- Fred's dad is being attacked in his home by an unknown shadowy figure, and the gang has to get to the bottom of the mystery.

11."Dead Justice"-While the gang and Sheriff Bronson Stone are chasing the Piranha-Goat, the ghost of Crystal Cove's best sheriff Iron Will Williamson (nicknamed Dead Justice) comes back from his grave to make Sheriff Stone quit his job. Dead Justice is trapping Crystal Cove's top criminals, including the monster Piranha-Goat, making Sheriff Stone look bad. Fred and Daphne then go to the Clam Cabin where Fred, finally realizing how selfish his father really is, tells Daphne about how he believes Fred Sr. framed Bartley for embezzlement and Daphne finally decides to express her suspicions to Fred. Fred promises to help Daphone clear Bartley's name and the two share a kiss.

12."All Fear The Freak"-After waiting for their parents to sleep, the gang heads to City Hall to investigate Fred Sr. for proof that he framed Bartley by fabricating the accounting books. For years, a young Owens and Pericles heard about a haunted treasure which is why they went to Crystal Cove to investigate, reluctantly meeting Brad, Judy, and Cassidy. Rick also explains that he and Pericles tried once more: years later, Brad and Judy returned to Crystal Cove after giving birth to a boy. The Freak attacked their home when Owens discovered Brad was looking into the haunted treasure. Afterwards, they gave their son to Mayor Jones. Fred is shocked by this and goes to confront Mayor Jones to confirm.Mayor Jones then feigned a heart attack. Once his son left to call 911, Fred, Sr. ran to his study where he scribbled down a quick letter of apology and shot himself. The note only read: "I am sorry". Fred leaves to go look for his real parents.
